The Hulk has a healing factor on par with Wolverine. That wouldn't do the trick.

At the risk of revealing myself as even more of dork, I must add that Hulk, as the alter ego of a genius, is occasionally a genius himself. Sometimes Banner is even in control of the Hulk.

In an amalgamated universe, we must assume that kryptonite exists just as Superman exists- they are intertwined. I'm sure that a genius-level Hulk could find a way to exploit that weakness.

These kinds of questions never have definite answers, of course. It's all about creative interpretation.
